It seems like the old 3DS, 3DS XL and 2DS only support the older SD and SDHC cards and not microSD (unless you use and adapter). If you have a microSD in an adapter for you 3DS you can take it out of the adapter and put in the Switch no problem. The New 3DS XL however seem to use microSD-cards without adapters and should work just fine.

Go into the System Settings from the Switch’s home menu. Select System > Formatting Options > Format microSD Card > Continue . In the Formatting Options menu, select Format microSD Card. Once the Switch has formatted the SD card, your Switch will restart. You should then see it recognized on the system.
